Saved games disappear

I have no idea how many times I have finished a level and shut down the computer then when I restart the game my saved game goes back to where I was before or farther back. For instance I played a while and completed episode I then went made it up to the third part of episode II. When I restarted the game a day or two later the only doors that were green were up to the third part of episode I and the first door on episode II. I checked and the auto save option is on. Also I am selecting the correct saved game, there are three saved games I am using. None of them are completed to the point above. This is very annoying.
