You earn XP through taking out / sneaking past enemies and completing mission objectives. That XP turns into praxis points, which can be used to upgrade your augs, which is what Sarif was talking about (though wasn't it Pritchard?) You won't just magically upgrade mid-game with no player input, don't worry!

There is an achievement for going through the game without killing anyone except for bosses so that would probably answer that question.
