Ok, as I was going around the city placing the *items* in the slots while the hag was after me.. I noticed that sometimes the Pagans attack me for no reason, even though I was fully allied with them, they still aimed at me and tried to kill me. Anyone know why that is? I didn't damage them or anything.

Among that watching city watch kill each other and hammers/pagans killing their own after an arrow hits them or something weird happens.

I never noticed that myself. Did you check your Faction status to see if you'd done something to tick them off?
I have to say, I was pleasantly surprised at the mayhem going on at that point in the game. Especially in Stonemarket where everyone was falling on their enemies with vengeance. Are you sure there wasn't a Hammer nearby that they might have been aiming at? Either way, it was pretty chaotic and everyone seemed to be attacking everyone.
As a side note, much fun is to be had by using noisemakers or what have you to lure the city watch over to where Gamall is roaming. They're usually looking around for you and nearly on top of her before they realize, hey, there's a giant monster in the street...
Sometimes the Pagans/Hammers can attack you because they're attributing something to you that was actually caused by someone else.
Or they could have noticed a guard get angry with you and decided to join him. Hammerites are real buggers for doing this.
In Audale, I dropped an unconscious civillian body into a water-filled sewer grate in Pagan territory and they all went crazy and started attacking me. I hadn't violated any of the stipulated faction rules, but they still didn't care for me using their land as a waste disposal area.

despite being allied with them (which means they defend you) the factions wont tolerate you commiting any crimes...
a hammerite once saw me club a woman to get her tiara and chased me off...
