This may seem like a silly question but here goes. I cant find any of those markings mentioned by the Pagans. The only one I found was the round green mark on the wall across from the sign you read at their place in the docks and the idea of losing a fire arrow (firing all three elements into it) does not appeal to me. There are supposed to be ones at "cornerstones" that only require moss arrows but I have been all over stonemarket, south quarter, and what I could see in the docks and that was all I found.
Thankfully Hammer faction is OK now.

The green mark on the wall across from the Pagan letter is just to let you know that's a Pagan area. It's not a cornerstone. There is, however, one of the Pagan "cocoons" in that area. If you shoot a water arrow (don't have to waste a fire one) into that cocoon, it will boost your standing.
As for the cornerstones, just head back up the stairs towards the exit of the docks. When you get to where you can see the Keeper symbol, turn around, and look back towards the Pagan area. Look to the left of the entrance to the Pagan area, on the corner of the wall, at ground level. There should be a little green square there. Shoot it with a moss arrow to boost your standing. There's more of them elsewhere in the City, but I'll leave finding those to you. :)

Well, the cornerstones are really hard to see...I've found one (in the graveyard in Fort Ironwood). It was at the base of the wall, on the corner and was just slightly different looking. When I shot it it kinda got a plate/covering over it (and my faction improved even tho I didn't get a message). Also I'm not sure if you actually have to fire all elemental types at the bone arch for it to raise faction. All I did was shoot that one cornerstone then fired probably 4 water arrow, 3-4 moss arrows, and 1 fire and 1 gas arrow at that bone arch. You can arc the shot to hit it from outside the pagan area. I kinda alternated arrow types though. I didn't get a faction changed message every shot...but after firing that amount I checked and was Allied with them. Check after each shot and it may take less arrows.
